1:28, 79% item collection. Edit: only non-ammo upgrade I missed was spacejump. I'm pretty certain I know where it is (at least, I think I've found the exit for its area); just couldn't be bothered to figure out how to get there.
So I faced down Ridley with just the Charge Beam and a copious supply of ammo. No worries there. I then spent ages running around looking for
Kraid
because I assumed he needed to be killed to open a door...whoops. Incidentally, it'd be nice if the upper door to Spore Spawn's room was bidirectional after you kill him.
Overall thoughts: easy, but fun. Your level design is good, and your item hiding techniques remind me of SFI -- just about any sizable room will have an ammo expansion hanging out in a wall somewhere. There's a few glitches -- I returned to the morphball room later in the hack to find the background had gone nuts, for example -- but I didn't notice anything really gamebreaking.
The only room with metroids was pretty fun without Ice By the way, i 1-hit killed Spore Spawn thanks to my weird boss order
I never really like metroids and besides, wasn't the baby one supposed to be the last one? IIRC Spore Spawn is the only boss you can kill in 1-hit, good job.

Honestly, there really isn't a "right" order, you get to choose. Spore Spawn's upper door is giving me troubles, I'll try to get it working the next patch. And, yea, I'll also try to fix Morphball's BG glitch as well.
I say I did things in the wrong order because I spent a lot of time running back and forth. I kept bypassing bosses because I missed the branches off the main path that lead to them and they didn't guard items that were required to proceed.
So it's not so much "wrong" as "slower". :)
Incidentally, I think this hack is the most casual of all of the full hacks when it comes to giving you super missiles and powerbombs. They're just laying out there! Granted, I walked right past powerbombs a few times before getting suspicious.

-Fixed a minor map issue -Fixed a item location in post-Phantoon Wrecked Ship -Fixed Quietus' Western Norfair Permastuck -Removed the gray door in Tourain, so you may now enter and leave as you wish, you'll just have to go through the big metroid's animation again. -Few other minor things not worth mentioning.
It is in fact possible to get stuck in the wave beam room without gravity suit or high-jump, unless during a TAS. So take this warning till the next patch comes out. DO NOT attempt to get Wave Beam without either High-Jump or Gravity Suit.

Anyway, up to 92% now, still working.
Quietus summed up how to get it. And actually you don't need to go through the gauntlet to reach it, you can go to the room right before morphball and shinespark up.
Second playthrough, 0:50, 24%. I tried for a low percent playthrough, but it didn't really pan out. I picked up all the beams except spazer, I don't see a reason for ice, it just made things easier. I picked up a few too many missiles, forgot about no health recharge except for tanks in the tourian, and there's a +2% for the escape pickups. Was a fun and quick play.
I decided to do a quick runthrough for speed. I didn't bother to set up a formal route, and I forgot about some roadblocks, so it was pretty sloppy on the whole. I got 34 minutes, with 53% item completion. That includes picking up X-Ray and Screw Attack, because hey, why not?
I'd guess a TAS could get this done in under 20 minutes.

Pre-Morphball missile pack in the ceiling Morphball Bombs Super missiles, and powerbombs next to them Went aaaaall the way over to get high-jump boots. They came in handy, but probably weren't worth the time cost. Up to Phantoon, kill him, get gravity suit, get wavebeam Back to Brinstar, head left to Norfair, get Varia, get Speedbooster, kill Crocomire. Back to Brinstar, kill Spore Spawn Get Ice Beam (might not be necessary, but it makes the Metroid room faster and the extra damage comes in handy vs. Ridley and MB) Head to Maridia, gank Draygon, get Plasma beam Grab Screw Attack Gank Botwoon (plasma + wave = ded) Head to Lower Norfair, nail Ridley Head to Tourian, toast MB
The nice thing about this hack for speedrunning is that all the ammo and expansions you need are on-route; you barely have to deviate for any of them. I had something like 90 missiles, 20 supers, 20 powerbombs, and 7 E-tanks, and I never went more than a room out of my way for expansions, not counting the first set of supers and powers.
Notably, I used my last super missile (after running out of regulars) to get MB to transition to her second form. :) Of course, if I hadn't missed shots earlier, it wouldn't've been so close, but oh well. And here I thought I had way more missiles than I really needed...
that was quite fun! 51 min/84%. going back to get the 100% next. by the way, why are you listing the people who found the xray? it's not that well hidden. i ended up finding it partially by accident.
I did a low % run too, but Xaggoth crushed me. I finished with a huge amount of extra and comepletely un-needed items. I might go for a sub %20 later, but I will live with this for now.
