I think the Mothership is the Wrecked Ship too. Just because the SP are pink now doesn't mean a thing. The Red Pirates from MZM could've just decided that pink looked prettier, for all we know. But then again, we can't really use the Bombus as proof, because it says in MP2:E that their Luminoth tech.

I guess we won't know until the remake of Super Metroid comes out, if it does (how can they possibly improve on it?).

And Warfair is the answer to everything. :p

Warfair has another thing in it that I forgot to mention. It's the AI. If you destroy it all enemies stop moving or attacking. Also there is no contact damage on anything. You should get there whatever it takes!
And the mothership was vaporised! You can see it in my sig. NO. MORE. MOTHER. SHIP!

I also hold by what I said about the Tube Transporting SPs. And the Wrecked Ship/Maridia area is completely different from Chozodia: it's separate in that the map curves round in three dimensions.  The Mother Ship is north, but not above, the location of Maridia, and the Wrecked Ship is buried under water which drains into Maridia after the tremors caused by the 'sploding Mother Ship.
I'll just make a few points here, and not take any particular side (edit: Failed at not taking a side, sorry).

Wrecked Ship has been there for centuries (supposedly).

The explosion on Zebes (M1/ZM) reportedly altered the geological landscape of the planet's surface (nice way of explaining it, I guess)

In SM, there are no Chozo Ruins (above and to the left of the area where the Wrecked Ship would be, iirc)

Artoo-like droids wandering around in both games. :O

The entrance to the Wrecked Ship area is strikingly similar to an area in Zero Mission with the same approximate map data (Chozo Ruins could've been obliterated by the blast).

Phantoon can tap into the brain waves of Mother Brain, and feed off of the energy (lends more credibility to the Mother Ship being of Pirate origin).

Now, at one point, I had laid out a map of ZM-era Zebes with SM-era Zebes, and they're remarkably similar. If you postulate that the wreckage of the Mother Ship was flung in all directions, it does give a bit of credence to theorizing why Zebes looks different in SM. Maridia has always been there, I just don't think it was accessible in ZM. Wreckage of the Mother Ship could've opened pathways there, I guess.

I'll prattle more if I think of more stuff later. As it stands, the canonical record contradicts the physical record, so it could be a plot hole on the scale of Metroid Prime's. *shrugs*
