First of all I'd like to say, it's about time. I knew 48 was possible, but it surprised me to hear it was a SS run. But then again, it's not too surprising because of the saving mechanics (10 seconds to save? What were they thinking?!) One of the things I find frustrating with this game.
Anyway, it was a decent run. I'm more biased to segmented runs because they tend to look prettier. But still pretty nice.
I noticed throughout the run you looked a bit hesitant to take damage. Mainly in NOC (and more specifically the puffers). In my experience, I, more often than not, come out ahead by blazing through (in a SS of course) (which allows me to squeak by one that I wouldn't think I could). I dunno, maybe your experiences differ. Either way, I don't know which way would average out to be faster. (Also, I may (or may not) have risked taking the hit from Nightmare if it meant pumping a few more missiles into him. I know someone else mentioned that too).
The beam-X battles seem a tad inefficient (I'm definitely not gonna call you out on the nettori core. That was just way too unfortunate :\ ). The one I recall is the SA-X core. You probably just mistimed when to shoot for the "claim" zone, but I find it easier to hover around that zone the entire battle.
Let's see.... Escape from TRO (SJ up the shaft) was nice after the Ridley battle, especially since it was after an hour+ of playing. I remember finding that little trick a long time ago, but I always screwed it up.
Nice little abuse of pausing throughout the run too. Not sure why you needed it for Serris though. I'm guessing it's just a nerve thing.
Oh yeah, the spark into the top room of the restricted lab slowed you down. You only need to run to the center of the room which is better to do with a running shine (shining into the ramp). Also, the 2 BOX battles... no charge beams.

Sort of a mental thing. If I take damage, I get frustrated and become prone to messing up.

I considered it, but I've practiced it the same way forever. Taking a hit for a couple of missiles would most likely mess up the pattern I'm used to.

Actually, I do it that way all the time and I usually get it in the right spot. Perhaps it was a bit low, but I would call it more unlucky. Sometimes it can be just a few pixels away and it will take much longer to form.

That was actually a mistake. I held right a tiny bit too long, making me jump instead of shinespark. I would have done it the way you said.
Wow. Just finished watching it. That run was truly impressive, I really enjoyed it. I think it's awesome that you've been able to get the time down so low, because I remember thinking that 0:49 was the lowest possible time when I recorded my run. Shows how much I knew, haha. The boss fights were great, and the overall smoothness of this run is amazing. Congratulations BioSpark, and I really look forward to seeing any runs you record in the future.

Some day, I'm gonna send in a :59 ss 1% and you're gonna be all like "Oh man poor guy I could have stopped him if only I sent one in all those years ago :^("
