For Samus to be taking damage from it which one would assume to be damage from the friction of the air on the power suit she's probobly traveling at around 500 mph.

Isn't it only Super Metroid that she takes damage from the Shine Spark?
She doesn't in Zero Mission or Fusion, so maybe all the explosions in ZM have released particles into the atmosphere (bits of the ship etc.) that although normally harmless, when you move that fast it's like razor blades shredding your armour.

My guess is 16 pixels per frame. Since the Morph Ball is 1 meter in diameter or 16 pixels wide she travels 1 m per frame. That means she travels 60 meters per second. So 60 m/s * 60 = 3600 m/m, 3600 m/m * 60 = 216000 m/h = 216 km/h. A rough conversion to Imperal measurements is about 130 mph.
