I've already hinted at that in my initial post. You are able to change the way the story runs in between missions. And of course it'll have several references to Metroid. IT IS in the same universe.

No, no, no and no. Put Samus in there and you might as well call it Metroid Prime 3. Seriously, the idea of a spinoff is to go to a new focus. The main Metroid series belongs to Samus but the spinoffs should only mention her. Yeah, the Federation gets Samus to do a lot of work for them. So what if they sent Samus to Zebes to destroy Mother Brain while at this very moment these Federation Troopers are trying to kick these Pirates off this planet ;) Think about it. The Pirates are very well organised, remember.
The thing about expanding is that YOU ARE NOT SAMUS but you're still in the same universe as her. And because of that, you can change the game into any genre you want. First Person Shooter, Real Time Strategy, Roleplaying Game, Spaceflight Sim... just as long as it fits in with the story Metroid has going for itself. Samus will ALWAYS be the star and will always drive the main story and focus forward, but there is no harm in creating more stories, ones that are different and interesting to the mix.
