Gandrayda. Yes, I agree it's sad that she fell to corruption with the rest of the hunters, but paying her back for the "Thanks, Sammy" comment really felt good. Also, she's freaking fast! Too many bosses in the Metroid Prime series are oversized slowpokes, which makes bosses like Gandrayda and Dark Samus really refreshing. Makes up for MP2's skewed boss difficulty levels (aside from the boost ball guardian, all the bosses in MP2 kept getting easier and easier for me until it came time to defeat Emperor Ing and Dark Samus).
I don't know if I have a favorite, but I did learn to appreciate Aurora Unit 313 and Omega Ridley after facing them on Hyper difficulty. There's plenty of tricks and exploiting to do. I personally love hitting the little, er, drone thingy that pops out of 313 every once in a while, and Screw Attacking the head while it's spinning never gets old.
This game's boss fights are very solid. If only they were a bit more inventive regarding Grapple and Hypermode...

Hmm, I say Rundas and Gandrayda. Rundas for the awesome music and the slow but steady buildup to the battle via the several times you see Rundas spying on you.
Gandrayda also for the awesome music and unique battle experience. Gandrayda changing into so many different characters really made that battle quite interesting.
Even if they weren't particulary challenging, I really enjoyed all of the boss battles, and at the moment, I can't really pick the best one.
Mogenar for being challenging (even if the hit-box at the back seemed a tad small...that's not challenging, but frustrating :P), Gandy for being an interesting fight, and Meta-Ridley due to the awesome setting, even if it was a little early in game for such an epic fight.
Only the Metroid Hatcher got old after seeing it pop up for the third time, but luckily I discovered how to hit the weak spot for Massive Damage
Deffinately Rundas is the best. The battle is quite tough in first play through, but the music is perfect. It greatly fits to this battle, and Rundas is IMO the best hunter in MP3. Ghor is dissapointing. Gandrayda is also great boss, long battle, good music. I only regret that Rundas looses energy so fast when we use hyper mode. I almost forgot about Dark Samus. This battle was also great, in my view much better that in MP2, but she is still too easy.
Was talking about my first playthrough there, which was on normal difficulty. In hindsight, I probably should've gone with veteran, since normal mostly felt like MZMish Easy difficulty (onoes, those shots deal a whole 1 points of damage..). Only Mogenar slapped me around a bit, but no doubt mostly due to me still wandering around like a pinguin on crack, trying to get used to the controls. (Yes, that took me that long -.-)
As for Hypermode, well, didn't get far yet. But seeing that Berserker Lord knock off around 70 energy with one attack looked promising.
Attrition, well, I hear you. Still, it can't possibly be as bad as the ~15 round Metroid Prime fase 2 was in PAL MP1 :P
On the other hand, destroying the infant leviathan already took far too long on normal diff :|
I almost forgot about Dark Samus. This battle was also great, in my view much better that in MP2, but she is still too easy.
Try it in a low% or on hyper mode (or both). You'll see how "easy" the final bosses are. It should also be noted that a normal or vetran low% is still not as hard (at least at most points) as hyper mode. But hyper mode low% is hard (I'm doing one).
Wow... All this talk about how easy the final bosses are make me feel like a loser.
I'd have to say my favorite boss was AU 313, due entirely to the fact that I just love the effect of red on black. The whole thing about a giant supercomputer that shoots 6-ft-diameter-lasers and volleys of missiles at you every three seconds also helped a bit.
Favorite boss on Normal mode -> Mogenar (challenging but beatable, the only boss on normal who wasn't a complete cakewalk for me) Favorite boss on Hypermode -> Ghor (challenging but actually beatable in a sane way, strangely enough)
If you ask me, Hypermode is a mistake. The only "hyper" thing about it is the amount of health the enemies have, i.e. everything is invincible but not actually challenging in any other way. They should have at least added a turbo mode to the A button. Oh well.
I think there should be another difficulty level for you crazy guys. "super duper crazy ridiculous" where the bosses have 1000x times as much health and damage from their attacks multiplied by over 9000.

That's what every Metroid game with multiple difficulty modes has done to differentiate between them, and it's what most games do. Otherwise there'd be a ton of extra programming involved just to make something few people will play more than once.

This made disabling the PH shield the hardest part of Hypermode for me (aside from the final bosses). Maybe there's a trick to it that makes it easier, but the endlessly spawning hyper pirates interfering with the X-Ray Visor made it impossible to see the moving orbs behind the Phazite, so I stood there for minutes trying to hit them while the pirates kept pushing me off the platforms. I died four times on that part, and twice throughout the rest of the game (but I still haven't beaten the final bosses ... there's checkpoints before and after every other boss but dying on 313's 2nd phase means DS all over again).
And Fusion's easy mode has slightly different boss behaviors.

About the X-Ray visor being disrupted. Look at the phazite, lock your screen with Z, activate the visor, shoot like crazy and hope for the best. Got me through without killing any pirates except those too close to me. (At first I was often shot off the platform when one was too close.)
