I have played both and can't really decide. Super Metroid has great game play and Metroid Prime has a graet story line, but Super Metroid has more mystery in my opinion, but Metroid Prime has more action, but...

It's hard to say, but I think I would have to go with Super.
Super is the one that held all of the fans over for the 8 year holdup, and it did that very well in my opinion. It has everything you could ever want in a Metroid game: All of the powerups, no one/thing telling you where to go, letting you explore wherever you wanted to, and the memorable boss battles that kept us all coming back for more. It's the game that defines what a Metroid game should be: Fun 8)
Prime, however, can put up a good fight as well. It revived the series after the long wait for something new. Prime tried a new way of seeing things (First Person) that I feel works just as good. It still has the same Metroid feel, most of the powerups we all love still remain (Besides the Screw Attack, but MP2 fixes that), and the boss battles are still as memorable as ever.
But, in the end I must go with the classic :D
