Ok, so I was playing the game last night, I got to the point where the core was going to melt and all that crap. And Adam is like "oh noez the sa-x haxed the system config file" Since the X killed everyone and absorbed their knowledge, wouldn't the Sa-X just be like *button press* or my other theory, wasn't the sa-x at all but the dude that got absorbed, maybe he decided to blow up the station in reaction to the X

I didn't get much out of that paragraph...

But SA-X couldn't do that, since Adam locked the Lv. 4 Locks, so the SA-X couldn't do that.

Apply video game logic to SA-X. SA-X does super-human things in some areas, but then SA-X can't pass through a few doors in another time frame.

I'm pretty sure the point is the fact that certain parts of the plot contradict others.
Haven't we already determined that the SA-X is stupid?  If I'm completely misunderstanding what you're saying, I'm not surprised.
Alright what i'm saying is.

The Sa-X didn't need to hack shit, as it learned everything from the humans the X absorbed(assuming they share knowledge and crap) It wasn't smart it on it's own, it was just emulating what humans do.
But I don't think the humans would program an option to overheat the area, so the SA-X would have to hack it.

You severely underestimate scientists. They have self-destruct sequences all over the place. Off the top of my head, I count at least three instances such a sequence had been used - one by the X to cause the Main Boiler Explosion, one by Adam to destroy a SA-X, and one by Samus to destroy SR388.

All the scientists are dead and the hosted scientists are dead, too. SA-X doesn't know where the Operations Deck is either.

If you're talking about the one in the restricted area, that one actually made sense.  It was supposed to be, you know, a secret.

I think that one wasn't pre-programmed.  Samus just told the computer to send the station that way, which happened to be into the planet.
