I think they're running out of ways to bring Metroids back.

Metroid 2 painted them into a corner that they've been trying to get out of since.
Super and Fusion did it ok, but there's only so many times you can accept "they cloned them from the one Samus left at Ceres".

Have a station of clones, fall onto a planet (not at terminal velocity like the BSL) give it some new evolution pattern due to climate/experiments and voila. You have the new SR-388.

Have the plot go so that Samus can't exterminate them in that one game (either by they're too powerful or it's impossible to stop the breeding cycle of the new mutation). And you're set with X as an enemy, new Metroids as an enemy, and damn near all of space as an enemy (GFeds).

The easiest way out that I can see is to simply state than in one way or another, what was originally thought to be their homeworld wasn't actually their homeworld, and they had previously reached other parts of space.  This would add backing to Samus's task of destroying them all, and would open up any number of games / worlds.  Maybe that's too easy.  I don't think at this point anybody would care so much about the story anyway, as long as we get a good game.

They really shouldn't have to justify metroids existing. It's a Metroid game, why wouldn't there be metroids? And why should I care how they got there? The important thing is that they are there, those lovable scamps.

The Metroids to me are a bit like Ridley.  And as tomatobob says, I don't really care how as much as the fact that they are here.

Only if they're intent on a deeper story again.  If they're just looking at 'Samus goes here to destroy the Metroids', then back story that deep isn't warranted.  Most players don't really enjoy the games so much for their story as for the explorative gameplay.
With Ridley it's ok, but we've been told several times that all the metroids are dead, and then they sloppily excuse their reappearance.

They shoud seriously just go for the zelda route of no timeline whatsoever.

there's overanalysis, and then there's the pieces not quite fitting properly. Don't get me wrong, a metroid without the scamps, regardless of why they're there, is Hunters. Need I say more?
Its not like its THAt hard to come up with a good story.  I actually wouldnt mind if they just had "other metroids" invade as long as they're different than the others and they dont all get eliminated in one game.  Also, bring back the Space Pirates, or at least some similar enemy.

I think a big part of what was awesome about Prime, especially on first play, was scanning. The deep back story was there from two different perspectives that coincided occasionally, and you found that story yourself through an extension of the original series's exploration-driven gameplay.
So I was confused by the way, regarding the space pirates. Do they just assimilate different species into their space-gang? Are they not all Zebesians, or what the heck is going on here anyway? I mean I think even the sum total of all the information on the story can't be that hard for any one dedicated employee to sift through and piece together plotholes, especially if they're given license to do so. Nintendo doesn't have to do it but it's almost like they've committed at this point.

well, the way they mentioned the Zebesians and Space Pirates in Other M kinda implies that they're not the only pirates.

Okay yeah, duh. I guess I was given to the impression that it was sort of about all the species being from Zebes, and Ridley was who made the creatures on the station act all violent... but considering it, I guess MB is what made the creatures that way. Look I just need to replay other M haha.

Oh.  From what I've seen/played, DKCR is really hard.  Like NSMBW World 9 hard.  But I think it'll garner a lot of praise, but not as much as Kirby's Epic Yarn.

according to the manga, Ridley was a pirate way before Mother Brain took over the pirates.
