In the mangas, MB seems to become angry/afraid of Samus, possibly because she sees the tremendous skill she's gaining and the way the chozo treat her with such respect. Maybe MB just needed a hug. :(
Theory:
Mother Brain was created by the Chozo, but as MB grew smarter she began to see her superiority over the Chozo, that she was better and the she should be in charge. In other words she got proud and arrogant and wanted to exalt herself above her creators.
She assisted in the Metroid creation, knowing perfectly well of their reproductive skills and possibly their evolutions. she may have placed them there deliberately knowing they would mutate into Alpha, Zeta etc. MB is able to control them somehow.
The Space Pirates are nothing more than useful tools for MB whilst she enacts her big plan. Pirates to her are expendable.
However Samus knows MBs past. She knows all about MB, this is why in Zero Mission when you enter Norfair you see MBs eye open and then go sharp when it sees Samus. There is hatred there.
MB wishes to use the Metroids power to tak over the galaxy. Possibly find a way to inject the Metroids energy into herself making her unstoppable!
