Well, I believe that the thermal visor glitch has been fairly well documented, but what about other potential problem-spots when sequence breaking? I don't know if these have been documented in other places besides here, but I figured that if anyone's ever run across any major problems, there should be a place to make note of them. To start things off, I've got one that I've encountered two or three times, so it seems at least mildly consistent.
After using the track jump or TBJ trick to get up the spider-ball track and into the furnace early, it's a bad idea to attempt to continue on to the hall of elders unless you have the wave beam. After going into the second morph ball tunnel and coming out in that short passage that has a wave door, I turned back after realizing that I actually needed that beam to get in; but just before going into the tunnel, the game froze. This has happened decently consistently, so perhaps there are other spots where the code just can't take it any more?
