I've asked this question on Gamefaqs and was directed here.

I looked through the Super Metroid Guide (Online PDF Version) and couldn't find any damage per second values for the following:

Acid (I think this was only in Zero Mission)
Heated Rooms
Lava
Mochtroid (it says it has 90 Atk, but is that per second, with or without the Suits?)
Tourian Lava
Metroids (it says it has 120 Atk, but is that per second, with or without the Suits?)
Mother Brain's Glass
Contact with Mother Brain (2nd form)
Mother Brain's Hyper Drain Beam (2nd form)

Also do attacks from enemies have different damage values or do they all do the same damage?
(i.e. Phatoon's Blue Fire vs Contact Damage or the Torizo's Bomb Spit (where he launches all the balls at you) vs the beam attack he does with his claws)

Also does anyone know if the "Atk" Values in the Guide are with or without certain Suits?

Thanks in Advance

This guide answers a few of those.

Acid: 90
Heated Rooms: 15
Lava: 30
Mochtroid: 90 [without suits]
Tourian Lava: same as acid
Metroid: 120 [without suits]

Mother Brain's Hyper Drain Beam (2nd form):
In Power Suit: 600
In Varia Suit: 300
In Gravity Suit: 600
In Varia and Gravity Suits: 300

Without. When wearing Varia, divige damage by 2.
When wearing Gravity (or both suits), divide damage by 4.

Yes, every projectilve is having a certain damage value.
