I always thought those were brain sacks or something to do with the ship's membrane/systems. I seriously doubt they are Metroids, since they don't start moving (Or they aren't turned on.) until Phantoon is dead. As far as I know, Phantoon has no power over Metroids.

Those are in two rooms, actually.  They're just Metroid nuclei in the little glass things that get broken after Phantoon.  The Metroid nuclei cases don't get broken, though.

Still, metroid remnants...
So, this proves that, if the race that owned the Ship wrecked also had samples of metroids, they either had some ties with the Chozo, or were also trying to steal metroids from SR388...
This could be used to explain a eventual comeback of more metroids on the Universe

Perhaps they were in orbit scanning for lifeforms, discovered the Metroids, and were then attacked by Phantoon.

Or perhaps their scanners / sensors were still active when they crashed, so once the power was restored, they started up again.

why the hell do i have a feeling the ship came from SR388? there was an ancient civilization there as it said on back of the Metoid 2 GB Pacakage

Probably because SR388 and Zebes both had Chozo civilizations, and the ship had Chozo statues throughout it. I suppose the ship could have also been from Zebes.

The Civilazition that inhabbited SR388 was a Chozo Colony, according to the E-Manga

You don't even need it in writing, the city-like things in M2 have Chozo statues all over the place, some aren't even item statues, just wall mounted Chozo busts.

If you use the route to pass from Chozodia to the old map, you pass through what looks like the wrecked ship, so unless it's the basement for the ruins it was there well before ZM.
