I registered solely so I could reply to this thread. I apoligize in advance if I come off sounding like an a--hole. Anyways...

I think you are overlooking the fact that MP 1 & 2 had absolutely NOTHING to do with the events of and leading up to Super Metroid. To further explain, check this out:

Metroid--
Samus goes to Zebes and fights Mother Brain...yadda yadda
Super Metroid--
Samus returns to Zebes and once again fights Mother Brain

Metroid 2--
Samus finds a baby Metroid and takes it to the Federation
Super Metroid--
The baby metroid is stolen by the space pirates. At the end it recognizes you and helps you defeat Mother Brain.

Can you name one thing in Metroid Prime that has anything to do with the events of SM? No? Even assuming that MP1&2 was planned way back then, the events in these two games have no bearing on what transpires in SM. Metroid 1 & 2's events are told merely to explain to those that either didn't play those games or have forgotten since then the lowdown of what has transpired as far as Zebes, Mother Brain, and the baby Metroid goes. Since the events on Tallon IV has nothing to do with the baby Metroid or what previously happened on Zebes, how can you actually consider that a plothole? I rest my case.
It's not so much a plot hole as it is a discrepancy. The whole point is in what Samus specifically says in the intro of Super Metroid, where she's retelling her quests, and fails to mention anything between M1 and M2 when she says "next, ...". That's all.

That's because it was in 1993/1994 when it was made, so it wasn't Super's fault for not mentioning games released almost 10 years and 10 years + later.

Well, I've always seen the Prime series as being there to tell us some if the reason why Samus is so feared as a bounty hunter throughout the galaxy. I mean, she does get a huge reputation from defeating the Metroids, Pirates, and MB on Zebes. This only adds to that rep. (Defeating the Phazon threat in Prime, and when she takes out the Ing in the soon to be released Echoes)

I'm sorry for bringing this topic back from so long ago, but I felt I had to say something about this. I'd like to know, are you saying that two different Metroid games (Metroid Prime and Super Metroid) are the same game, but re-done with better technology? Not only would that not make sense, but it would create many more plotholes. The Metroid series is meant to be a series, not just re-tellings of the same story. So is Zelda, for that matter, but it's less distinct due to the fact that the games often have similar plots (Ganon does evil stuff, Link needs to collect things like amulets, maidens, and a sword or two) as is referenced especially between OOT and Wind Waker, and OOT and Link to the Past (OOT was supposedly, many fans say, the "Imprisoning War" that LTTP mentions.

Actually, he meant that maybe in the history in which the prime games took place, the others (m2, sm, mf) didn't take place, and in the normal timeline, the prime games didn't take place. I personally find this silly because Nintendo clearly said mp is after m1, although they never said when mp2 takes place... I'd personally find it more reasonable for it to take place, in not after mp1, then after sm, but that's just me.

More than one timeline in the Metroid series?  That's just overcomplicating things.

I try not to think too much about the continuity. No series is perfect, as I believe I said before. I just think of each game as it's own, and though they do fit together mostly, I don't really care if every detail is exact. It's like that for other series' like Zelda too.
