OMG FLAN!!!!!!!
OK you open TLP. The in open menu you can open either a ROM (if you want to edit enemies, item upgrades, bosses, map tiles, samus' sprite), or any GFX file (for scenery and graphics). Obviously you can open pretty much anything, but you'll only ever open those two types.

If you open a ROM, then you can simply scroll down through the ROM (the data is show in the new window, with all kinds of colors). Eventually you'll find something that looks like something in-game, such as enemies or map tiles. To edit something like them, all you need to do is redraw the tiles.

If you open a GFX files (CRE or Scenery), then go into view -> format -> Snes. From there you just edit the tiles, so they appear how you want them.

1. THE DISPLAY

When you open a file, you'll get 4 windows. The large one is the actual file you'll be changing. The other big one on the right is the tile arranger, where you can save tiles and copy them to other areas without moving all over the place. The small rectangle one is the palette chooser, and the last square one is the tile editor.

You can open more that one file at once, and you will get more file windows, but you will only ever have one each of the others. The Tile Editor / Palette Chooser will change depending on which file you have selected, and the Arrange will show all tiles placed there, regardless of which file they came from. However, closing a file will remove all tiles in the arrange which came from that file.

2. MAIN WINDOW

The largest box is the actual ROM / GFX. If it is a ROM, you will just see a bunch of tiles with random colors. DO NOT EDIT THESE TILES!!! They are game code, and will ruin the rom if you edit them. You'll need to scroll down with the bar on the right to find something you can edit. This includes any pictures that look like anything. In a GFX file, you will see a few random colors, but you need to change the format, so go View -> Format -> Snes. Then you'll see what the file looks like in-game.

You can drag tiles over another to copy the dragged tile to any other in the file. and if you hold the right mouse button and drag, you can select a large number of tiles. To copy this way, press Ctrl + C. To paste, press Ctrl +V. You will get the copied data appear in the top left, but it hasn't been pasted yet. You can drag the tiles to where you want them to appear, or delete them if you wish by hitting delete. You can also copy tiles between differnent files.

3. PALETTES

You can load any palette file so that the tiles / Rom you open uses the colors you want insetad of the default. Just go Palette -> Load, then open the palette file you want. (You can save palette files in SMILE in the Graphics editor). If you want the palette to show in the tile arranger as well, click Palette -> Transfer to arranger. The Palette selector box will display each color in the palette. You can switch palette levels (the numbers next to each palette in SMILE's GFX Editor, 0 - 7) by clicking the arrow next to the colors. To select a color, simply click on it. You can assign one color to each the left and right mouse buttons. The first color (top left) is always "clear". You can change the colors with the RBG meters on the right of the box.

4. TILE EDITOR BOX

When you click on a tile in the GFX / ROM, the Tile Editor box will display a close up of it. You can edit the tile simply by selecting a color from the palette and clicking on the editor where you want to put the color. Each tile is 8 x 8 squares. You flip / rotate a tile you have selcted by clicking the arrows on the box.

5. TILE ARRANGER

The grey box on the right is the Tile Arranger. You can simply drag a tile from the GFX / ROM over the Arranger, and it will be saved there so you can view the tile even when you are elsewhere in the rom. You can also use it to see how tiles match up with each other. Right click will select a tile from the arranger, left click places that tile in the arranger. You can also drag any tile from the arranger and place it in the GFX / ROM.

So lets start by opening a CRE GFX file. You'll open the file, and then change the view options so you can see it properly. View -> format -> Snes. Yay! You can see everything, but the colors are all wrong. So let's load a palette too. Go Palette -> Load and select a palette (made from SMILE's GFX Editor). That's how it should look. Now lets say you want to edit the Grapple Block graphic. Select a tile from the graphic block. The tile will show up in the Tile Editor. Now you just click a color you want to add to the tile, and click on the Tile Editor. Yay, the tile is (somewhat) different now! You can now do the same fro each tile in the Grapple graphic. Then when you're done, save the file. Open SMILE's GFX editor, and save CRE to Rom. Now choose the CRE you edited, and the Grapple block graphic will have changed!

Simple. Need more help or have any questions, just PM me.
Green-Kirby, ROAR!
If you want a tile layer that is easier to use then I recommend YY-Chr.

The only downside I see is that you see less tiles on the same time.
Do to a "feature" of TLP, it is assumed that any file read in SNES format has a $200 byte header.  Even though the first $200 bytes of, say a gfx/bin file, is hidden, it is still opened.  You just can't see/edit it.  To remove this "feature", you can use the following patch to make the scrollbar go all the way to 0:
