I'm actually still stuck at the Dark Temple, but I've only been here about 30 minutes.

I'm sure you already knew this, but this game definitely occurs after most of the other metroids, since a reference is made to samus blowing up a planet.

Furthermore, a very casual reference is made to Space Pirates using Metroids as an energy source, so the whole 'last metroid in captivity' not only seems to be a total joke, (we already knew this) but metroids are essentially being treated more and more like plot devices, and less and less like uber-enemies.  Hey Pirates, whatever happened to 'taking over galactic civilization?'

At this point, I would dearly love for Samus to accidently learn what the 'real' name for the Space Pirates is, so that we don't have to call them Space Pirates any more.  Sure, this name is perfect and corny, just as it should be, lending an air of stylization to the game.  But now that the Space Pirates are starting to be compared to normal sentients, even using words like 'spinster' in their logs, they need a little more dignity.

In happier news, it seems that Dark Aether and it's own phazon ave been around for years, so that means that Metroid Prime merely consumed phazon, and not generated it.  This would mean that the source of corruption on Tallon IV was whatever was in the meteor, and not Prime itself?  Was Prime just a normal metroid at one time?
Yeah, actually, I think the Chozo logs imply that Metroid Prime was just a Metroid that found it's way to the Meteor's core and mutated.
red chamber dream
Maybe Aether is the origin of Phazon, and the meteor that hit Tallon IV is a piece of Aether that broke off a long time ago?
The Chozo lore stated that Metroid Prime was the source of the Phazon on Tallon IV. That doesn't mean he's the only source of all Phazon :P. AFAIK, he was mutated by the Phazon to produce his own nourishment.
lvl 28 Magic Leper
So it all points to Adam as the source of all Phazon. (And evil.) I think that there may be at least two more Metroid Prime games so that gives us enough time to find the source of the Phazon. (I suspect the other games as it seemed on Metroid.com that there were four main intelligent being. One being the Chozo and another the Luminoth.) I doubt Aether being the source of Phazon as the Ing, who came from the phazon meteor, would have been the first Civilization on Aether, which could be a possibility but I doubt it.
Ok seeing how this is a spoiler topic, you guys might be ahead of me somewhat in the game so here's my dilemma

I got the first power source and spoke to U-Mos, as well as got my first Energy tank, but I now found myself back at my ship, and have no idea where to go. Any help?

If this is in the wrong thread, go and split it or anybody can PM me with the path. Thanks!

One thing I do know now is that I'm quite rusty, get lost easily, but am impressed with the depth and the story with the scans alone :P
Okay Special K, here's what you do. Keep in mind this is the official route from the players guide:

Basically, you follow the Purple Luminoth symbols:
1. Go back to Temple Sanctuary and scan the Purple Hologram.
- a. Go to next room.
- b. Kill everything.
2. Keep travelling until you get to Transport B Access.
- a. Right the elevator to the Temple Grounds.
3. In the Industrial Site, take out the enemies.
- a. Get the Energy tank behind the red door.
- b. Open the Violet Door with the hologram.
4. Go to Transport to Agon Wastes and grab the Missle Expansion behind the webbing.
5. Once you reach the Mining Plaza, work your way upwards blasting the bottoms of pillars to form bridges.
- a. Don't forget to save behind the red door.
6. In Mining Station A, kill all the Space Pirates.
- a. Go through the Red Door.
7. Go to the Agon Temple to fight the Bomb Guardian.
- a. He gives you Bombs.

That should get you started. :D
Thanks man, that should definitely work.

My mistake was making a wrong turn and spotting some new purple holograms, that lead me to my ship  Rolling Eyes I shall use the power of the map this time... And be more delicate with the current 5 missiles I have so not to spend 5 minutes trying to replenish em :P
One shall stand, one shall ball.
Okay I have a slight question about an early point in the game
Are you supposed to fight the Missile Trooper to get the missiles? Cause I didn't get that missile expansion until after I had 20 missiles. Just wondering, since I was wandering around the place when I found the missile trooper the name lead me to believe i was supposed to get the missiles from him.
What luck, there's french fry stuck in my beard.
I don't think so.  I've never found the Missile Trooper, so far as I know.  Where is it?
One shall stand, one shall ball.
He's back in the room with the pesticide or whatever, it's I think the second room in the game, if you came back later in the game I assume after you meet the first GF Marines taken over by Ing, either way I was wondering since the expainsion looked different than the other ones I'd picked up. Though the MT had a life bar so I guess he was intended to be important, if he was meant to be a boss he was put in a really stupid spot as i didn't even see him until after both Bomb and Jump Gusrdians.

I'm confused! Are you saying you got 3 missile expansions before you got the launcher?
The Launcher is not by Samus's Starship, but on the other side of the Temple Grounds in the GFMC Compound where the Trooper Ship Crashed. Use a charged shot on the large box in the room.
I'm glad you guys are obscuring that stuff, because I only have a little time each day to play and have turned off the hint system and so forth.  I've got the dark beam, 3 energy tanks, and about 50 missles right now.
Time bomb set get out fast!

Retro wasn't involved with Fusion at all, that's why it had a lot to do witrh Metroids.

A lot?  Personally, I think Fusion had even less to do with Metroids than Prime.  It's the X that dominate the game.
What luck, there's french fry stuck in my beard.
Er...  Samus is a Metroid in Fusion.

I meant that Fusion had less metroids to fight then any other game :P
Metroids aren't a big part of the story either.
What luck, there's french fry stuck in my beard.
Here's my current progress, and some notes:

10 or so hours
84 percent items (I think.  In that region)
83 percent scans
215 Missiles
12 Energy Tanks
200 Beam Ammo
9 Power Bombs (I dunno the max)
All Suit Upgrades (I mean it all--combos, suits, everything)
5 (out of 9) Sky Temple Keys

Basically, I'm looking for the remaining Sky Temple Keys.

To anyone who cares:
--Quadraxis is easy.  I suppose, the bigger they are, the harder they fall.  He has three phases, the first one being the hardest.  Except, the first phase happens to drop energy like it was going out of style.  The second phase is a bit confusing if you don't know what's going on, but just use your Echo Visor and Super Missile liberally.  The third phase has a difficult concept, but once you got it down, it's cake.
--The Annihilator (which you get from Quadraxis) isn't nearly as strong as you'd think, but it more than makes up for it with a cool combo (Sonic Boom) and the ability to shoot super fast (plus home in!)
--The Screw Attack flat out kicks ass.  The ability to not only skip over most obstacles, but also to ram right through most enemies like they were nothing?  oooo...
--The Light Suit is given to you by U-Mos after you return to him after finishing the Sanctuary Fortress business.  He makes it from all the light energy coming into the Great Temple.
--The Light Suit basically flips the game over onto it's back, pulls out a knife, and cuts the game wide open.  Seriously.  Not only does Dark Aether no longer hurt you at all (which takes a bit getting used to, but it's fucking awesome), it both stops damage from Dark Water and lets you walk through it!  And you can teleport from any Energy Controller to any Energy Controller.  Basically, the entire game becomes your playground.

Only four more keys...
Man you guys have played a lot. I'm only about 10% done with nearing 2 hours of play :P

I got the first key in Dark Agon, after the space jump boots (shocked at how early this ditty was), but dunno where to find the others... Any advice?
What luck, there's french fry stuck in my beard.
One is just beyond the door behind where you get the first key, but you need to get the Light Beam first.  The other is to the left of the pedestal in the Dark Agon Temple.

Well, I've beaten the game...

The ending sequence is crazy.  After you get the nine keys and get into the Sky Temple, you do battle with...  dundundaaa!  The Emperor Ing, which is a big huge...  thing.  It swallows the Sky Temple's Energy, and then does battle.  The Emperor Ing is a bit difficult, but nothing you shouldn't be able to handle at that point in the game.  Defeat the tentacles, hurt his eye.
Then he changes into a second form, that requires you to Spider Ball all over his skin.  This form is much more painful and much... weirder.
After that, he turns into a third fucking form, even though the game should know that you're pretty tired out from the first two.  This one's like a Kraid sized Warrior Ing.  Fast, deadly, and eats away at your ammo very quickly.

Ah, but after you beat him and Samus gets the Energy....  dundundaaaa!  Dark Aether's gone critical!!  Get out fast!!!!  (complete with the appropriate Metroid 1 escaping music)
You escape from the Sky Temple easily, and you're thinkin, "Well, there's gotta be more.  That was just too damn easy to escape."  Of course the makers knew this, so they counter it with one final fight against Dark Samus, who now looks like some fucked up amalgamation of Metroid Prime, Dark Samus, and...  a skeleton.
Needless to say, she's much harder.  And you have a time limit.  Joy!
She killed me.  And I had 12 Energy Tanks...
But once you beat her, Samus escapes from Dark Aether, Dark Aether dies and disappears, and Samus is thanked by a bunch of Luminoth.  (who somehow magically and mysteriously loses the Light and Dark Suits within the course of these events)  Samus doesn't stay around for many congratulations, and just walks away, giving them a single wave as she walks away.

Now, if you got 75% or more (which I did), you'll see Samus at her ship.  And, presto chango, not only does her helmet come off, but her entire suit comes off!  Not much, though.  Just think of Zero Mission's Samus, cept in 3D, complete with the bizarre hairstyle and blue bodysuit.  Then she flies away.  Credits roll.
Apparently, you get another piece of the ending after you get 100%, but I only got 95%...

There, that enough spoilers for ya?
Where's the light beam, I can't find a route to travel anymore

edit: I went back to the light world after only that one key, got a missile expansion, energy tank, and saved before i face dark samus and get the dark beam (forgot to scan DSamus :( ) am I on the right path?
What luck, there's french fry stuck in my beard.
The Light Beam is in the Dark World, near where the room with the Metroids in the Light World.
Where is the Grapple Beam?  Can someone please help me.
I briefly glanced at each of the 'spoilers' in this thread.  Green actually starts describing the ending. (I only glanced at the beginning and the end)

If you're going to include a spoiler section in your post, please (for my sake) describe what it consists of.

Concerning when you first get missles:

Its obvious that the missle trooper is supposed to be the place where you first get missles.  He appears in the pesiticide section at the beginning, after some running around.  It's too bad they didn't encase him in a section with missle doors, because you're far more likely to find missles somewhere else, if you just keep walking forward.  Oh well.
I('d) like to watch (some MP3 runs)

I got it later than normal, but where it is is go to 'Catacombs' in the Light World Torvus Bog (that 'circle' of rooms on the map where you got Gravity Boost), and then in the water is a bomb slot that when activated, reveals the door that you go through that then gets you to Grapple.
Beam combo

Dark Burst owns.  It's definitely worth the sidetrack to get it, at least if you're playing for fun.  It obliterates regular pirates.  Too bad its weak against Ing.
