i think i figured part of the reason it loaded so slow. i formatted my USB drive to have 64kilobytes clusters and now i get fast loading with nintendon't. it also works pretty well with my Wii or Wii U without problems now and doesn't crash in the frigate (the iso was never changed)
i decided to use the Wii over the wii u in teh end because the GC controller is more practical. the PS3 controller was kind of annoying on Wii U since the trigger wouldn't respond well (stupid ps3 triggers)
are gc memory cards supposed to work while using nintendont? they don't seem to be working for me.

also, my luck is just horrible. now the game crashes in the menu for me and i have no idea what's wrong. X_x

apparently, having many isos in the same usb stick is bad. now that i'm using just 1, it works fine.
Think I may be stuck, my lack of interest in the no-sj game is going to cost me here I think

I'd like to try this.  I have an old wii that has a broken disc drive, and I'd like to use it for things like this.  I'm a little overwhelmed by all the different sets of instructions online.  Can anyone point me to the best one?  (or can I even use the wii for this? I just don't want to play it on my PC)

Ok Opium, you're literally me like 12 hours ago. How far along are you in Wii softmodding?
Uchicha, use Dios Mios Lite and launch from SD. That's what I'm doing and it's running REALLY nice actually.

And DJGrenola, that's my biggest fear too to be honest... but SJ makes the game pretty much guaranteed completeable unless everything is trapped in the lower mines
Can always just set SJ to not be randomized if you want

Looking at posts in this thread, all versions of the game are supported? The script (and Paraxade's linked ISO.hdr) are only for for the NA version. It's just a hex edit. I'm going to patch up the script so it will work on any version, and I found a cmd hex editor in windows so I can automate that whole process and the skip frigate edit as well.

I'm not sure specifically what's different in the game's files in other versions of the game. I know some rooms have extra objects (like door locks or piles of Bendezium rubble) and I'm not sure exactly how the randomizer reads/writes to those files. Seems entirely possible to me there could be differences that screw it up.

Uchiha posted earlier that he got it to work in Trilogy by dumping randomized 0-00 paks into Trilogy, but that doesn't mean it'll correctly randomize the files Trilogy actually uses normally. But then again it could work perfectly. It's untested.

I can test Trilogy. The extractor I use for Wii ISOs also uses the same file structure as GC ISO Tools, not GC Rebuilder, so I might have to go through that whole song and dance again to check.
The structure GC Rebuilder uses is pretty similar to the one Dolphin uses, fwiw :P

My computer can kinda sorta run Dolphin, but I'd prefer running the patched ISO through the Wii. I will check in Dolphin though with using the extracted folders.

And obviously "GC Rebuilder" won't be usable for Wii ISOs :P

Alright Opium, first, get your MAC Address from your Wii and enter it on this site: http://please.hackmii.com and pick the correct system version you're on.

Then, follow these instructions: http://www.wiibrew.org/wiki/LetterBomb

After that is done successfully, follow this guide where the last one leaves off (installing HackMii): http://www.wiihacks.com/recommended-faqs-guides-tutorials-only/96886-guide-softmod-any-wii.html But only follow Chapter 1, Part 1 & 2, Chapter 1 Part 1 (minus verify checksums, and until 'note for mac users'), Optionally Part 2, and instead of Chapter 3, download http://www25.zippyshare.com/v/49321815/file.html that .zip and follow what the folders tell you do to (put 'apps' in the root of your SD card).

Finally, download http://www76.zippyshare.com/v/24702388/file.html this .wad and install it in the root of your SD card, in a folder called 'wad'.

After it's all said and done, you should have your card looking like this (plus whatever else is on it from the steps earlier):

sd://apps/USBLoader
sd://apps/wiimod
sd://wad/DIOSMIOSLite_2.10.wad

Plug it into your Wii, go to the HomeBrew Channel and pick 'wiimod', and go to WAD Manager again, this time JUST pick 'DIOSMIOSLite_2.10.wad' and install it. You can then leave the menu, and with your Metroid Prime ISO in the SD card like

sd://games/_whatever you want to call it_/game.iso (calling it game.iso is NOT an option)

go into 'Configurable USB Loader' and select the SD/SDHC card. Keep pressing A until a question mark comes up on the screen, then pick it and press 'start'. The settings should need no molesting to make the game run correctly.

well, turns out my USB stick was a pos all along. i tried the same nintendont setup i was attempting with an HDD formatted to FAT32 and now i'm going fine with fast loads and no crashes on menus or saving.

so, be sure to use good quality USB sticks/SD Cards/HDDs. that alone can make a ton of difference.

i didn't even need dios mios in the end heh.
