I'm guessing your ISO probably isn't as nice and straight as you think it is. :/ You shouldn't be getting apploader errors. Try finding a different one?
Try this homebrew app; it should let you rip your own disc directly to your USB or SD or whatever.
I haven't used it personally so I'm not sure how much help I'll be with it if you run into any problems... hopefully it's fairly straightforward to get it working right.

Yeah, sadly I only own 2 wii's. One launch console with a broken drive, and another Super Mario Bros which doesn't have GC controller ports... would that still rip the game? And again, is SD or USB usually faster?
Uhh, I don't think you need a GC controller to rip it...
I don't know whether SD or USB is faster, it generally depends on the SD card or USB device. I've personally had better performance out of USB, but if you have a good SD card you might find that to be the other way around.
There's none of that folder changing, moving files around bullshit now, just run through the steps in the shell and everything will work out. I tested it in Dolphin and everything worked out, randomizer included. I've also included a little tool for skipping the Space Pirate Frigate like Paraxade had mentioned as well. That too, worked just fine. Just fyi, I ran this in Windows 8.1, but it should be good for any Windows version.
One thing is that the script does not do any form of error checking, so make sure that you label the iso "mp.iso" and follow the steps and all that jazz.
Doing some searching around, I found this. 'With NMM enabled (and using a shrunk iso), doors take a very long time to load, scanned items do not show description, and audio glitches abound.'
This is literally exactly my issue. The only thing is, I don't have NMM enabled and I'm not (?) using a shrunken ISO. :/
Wiis that lack GC controller ports are physically unable to read GC disks since they use a different disc drive.
That is what I thought. Any idea on the absurd load times & audio skipping I'm experiencing is happening? Is there newer IOS's I should be using?
Honestly, it still sounds to me like the problem is you got a bad ISO. You should look into finding a new one or ripping it yourself. (Not sure how you would do that specifically, but you could hopefully find some information on Google...)
Quote from Ulfis:
When I try to open the PakTool it says the program can't start because I'm missing MSVCP100.dll is missing from my computer.
btw, i ripped my own iso and loading was still rather slow. i think the real issue is the programs themselves since these programs don't seem to handle loading very well. (i wish devolution let you play games without verification since that's the only loader that loads gc games fast)

It's not so much that it's 'rather slow', it's literally taking upwards of 2 minutes to load a door... basically the game is unplayable
