After watching the (sequence breaking) speed runs I decided to try one out for myself.  Although I haven't beaten that game yet, I am at the Omega Pirate with a time of 7 hours and 23 mins.  For me that's pretty damn good, but of course not nearly as good as some others.

After attempting three different speed runs now, I decided to focus my attention on a 100% scan game.  The game I'm in now is pretty decent.  I got the 50% scan message WELL before I normally do so I knew I was doing something right.  But now as I look at the information in my menu I noticed that I missed some creatures and possibly some items.

My question is, what are the KEY creatures and items that I should look out for and where are they located?  I'm missing a total of seven creatures and don't know where I messed up or what they are.  I got the incinerator drone and the war wasps in that room and all the bosses.  I might be missing some of the smaller, easy to forget creatures.

Does the game count eveything that you can scan as being a part of the 100%?  Like does it matter if I scan powersuit upgrades or not?  I have been, and before I pick up my first missle or power bomb expansion I scan those as well, but those aren't listed in the inventory right??

I also noticed that while in boss battles that scanable objects are present... like in the battle with the Platted Beetle, the wall that prevents you from obtaining the morph ball can be scanned... does that count towards the 100% completion?  Or holograms on each of the elevators to the major areas... does it count if I scan or don't scan those?  Or is it just the items that are in the menu like "Chozo Lore"  or "Pirate Data"?

I just defeated the Omega Pirate and am at 98% items.  I know I'm missing a power bomb expansion... and something else.. I have all the missles, so I don't know what else I might be missing... but that doesn't really matter since I'm going for the 100% scan and not the item collection.

Any help for an old fool is greatly appreciated.

Thanks.
Thread title:
You've probably missed the ice shriekbats. I can't remember exactly what room they're in, but they're a very commonly missed enemy. Also, lots of people forget that Flaahgra's tentacles count as another scan, and that the war wasps in the burn dome are unique too. If you've missed any of those, you're screwed basically. Others, I'm not too sure about.

Only things that get added to your logbook count towards your scan percentage. You don't need every elevator or suit upgrade, just the pirate datas, chozo lores, creatures and reasearch logs.

As for your extra missing item, that'll be the phazon suit. Due to some weird quirk, that isn't counted untill you reach 99%. You'll notice your bomb expansion will shoot you from 98% straight to 100%.

To the best of my knowladge no-one has done a 100% scans before. Anyone want to confirm or deny that? At the least, there isn't much competition there.

Good luck with your run, and welcome to the world of sequence breaking and speed running!
Thanks.

I almost had the damn 100% scan...  I found that I missed the damn ram war wasps in the hive mecha area... a creature I always scan and for some reason in this game I did not... I'm kicking myself in the butt for this oversight.  Other than that, the rest of the creatures are in the Impact Crater and I will get them after I take care of Meta Ridley....(and scan him too)

Also, it was the last artifact from the Phazon Elite Pirate that I was missing to get 100 items.... which I just got.

You have no idea how mad I am right now. Twisted Evil

I will try again next week when  I start up a new game... right now it's overkill and I don't like it  when I have that feeling about a game... especially Prime.

I ALMOST HAD 100% SCAN!!!  Grrrrrrrrrrrrrrrrrrrrrrr.  I'm one percent off from a full 100% game....  Damn those ram war wasps!!!
The list of one-time scans, from GameFAQs:

1. Map hologram: scan this in the Space Pirate's Frigate *before* you get the map.  You can do this at any map station in the game, but it's best to remember now since there are only a few others.

2. Fall of Zebes: (Pirate Data) this is in the Biohazard Containment room of the Space Pirate Frigate in the beginning of the game (check your map for room names). If you land on the planet Tallon IV without this Pirate Data, you cannot go back for it.

3. Parasite Queen: Scan the Space Pirate Frigate boss before defeating it or you won't have another chance.

4. Parasite: These swarm the tunnels after the boss, but a few can be found just before fighting the boss as well. Again, if you leave the Space Pirate Frigate without scanning these creatures, you won't get another chance.

5. Hive Mecha and Ram War Wasps: This pair defends the first pack of missiles. You'll have to scan under the water from the edge of the central platform to get the Hive Mecha (scanning the red ports that you fire at does not work). Don't forget to scan the Ram War Wasps and the Hive Mecha during the fight. If you defeat this mini-boss without making these scans, you won't get another chance at them.

6. Missile Blast Shield: As soon as you pick up your first pack of missiles (or just before), you should scan the Missile Blast Shield. There are dozens of other blast shields, but it is possible to destroy them all without scanning any of them.

7 Barbed War Wasp and Incinerator Drones: Like the Hive Mecha and Ram War Wasps, this boss fight is your only chance to scan these two creatures.

8. Flaaghra and Flaaghra Tentacles: These are both parts of the first major boss in the Chozo Ruins. As with all bosses, this is your only chance to scan the pair. The tentacles fill the four bomb tubes at ground level.

9. Ice Burrower: These are found in early Phendrena.  They'll be in a small cavern with low ceilings digging through the snow.  The location is connected to the Phendrena Shorelines (hub) location, but you'll have to take the long way around to get to it the first time (since you won't have Space Jump Boots).  They look just like ordinary Burrowers (they jump out of the ground and spit rocks at you before diving back under the snow).  Get them while you can since they are replaced by Security Drones later in the game.

10. Stalactite: Their are quite a few stalactites in Phendrena and Magmoor, but it is possible to dislodge all of them without scanning one first. The first stalactite is in the Ice Ruins West portion of Phendrena Drifts.

11. Ice Shriekbat: After you scan that stalactite, you should see a cave to its left.  If you have the Space Jump Boots, jump into the cave with your scan visor turned on. Do not step forward or the bunch of Ice Shriekbats will suicide attack you.  They are in the distance perched under an overhanging ceiling. Scan them before moving forward because they move very quickly in flight. I'm not sure when they stop appearing here either. It's possible that they never reappear after they are killed (by your bullets or their suicide attack), so be sure and get them when you first see them. If you do not have the Space Jump Boots yet, look upward and toward the Wave Beam door from the entrance area of the Ice Ruins West. You should be able to see the overhanging ceiling from this point for a safer and earlier scan.

12. Ice Parasite: After getting the Space Jump Boots, you'll have to enter the Chozo Ice Temple. This location contains two variety of creature that crawl on the blocks.  One is common and can be found all over Phendrena, the other is the rare Ice Parasite.  After you get the Wave Beam, this creature vanishes so scan them now.

13. Thardus: This is the boss composed of rocks in Phendrena Drifts. As with all bosses, this is your only chance, and be sure that you rescan it each time you die and restart the fight.

14. Aqua Drone: After you obtain the Gravity Suit and you begin exploring the Space Pirates Frigate underwater, keep an eye out for Aqua Security Drones. They appear just like ordinary security drones, but only on your first run through the Space Pirate Frigate.

15. Elite Pirate: The elite pirates are rather difficult to miss since they are such an intimidating foe. Though you do get to fight about three of them during the game, they do not reappear, so be sure to scan one of them.

16. Phazon Elite: After you get Power Bombs, you can reclaim a Chozo Artifact from this guy near the beginning of the Phazon Mines (though it's a bit out of the way at this point). This is not another chance to get the Elite Pirate entry, it's a unique one.

17. Omega Pirate: This is the Phazon Mines boss. As with all bosses, don't forget to scan him each time you die and restart.

18. Meta Ridley: You're almost done here! Again, don't forget to rescan Ridley each time you fight him.

19. Metroid Prime: The end of your logbook. There's no point in approaching Prime with the intent to scan unless the rest of your logbook is filled.  During the fight, make sure that you scan BOTH FORMS of Metroid Prime.

20. Metroid Prime: Just to be redundant, don't forget to scan Prime's second form.

When I recently went through aiming for a perfect 100% Hard Mode game (100% log book and items) I finished off Meta Ridley, went into the crater and scanned the Lumigek and Fission Metroids, and then realized something: I was missing one creature entry and one Missile Tank.  The creature entry was easy to find (it was just the Power Trooper, thank God), but having to tramp all across Talon IV looking for a single Missile Tank is just brutal.  Thankfully it was in the Phazon Mines, and since I was already there to scan the Power Trooper I didn't have to go TOO far out of my way.
Yep I know what is like to only have on missile tank left to get for the 100% game. I was missing the one just by the life grove in the Tallon Overworld. I was playing for hours ready to ripe my hair out of my head. Finally I heard the ol good item sound just in the distance. Finally I got it and got the sweet message that I unlocked Gallery 4. I was never so happy in my life. And so drained for that matter.  Shocked
Is it possible to scan the invisible creatures?
- Invisible Bombus
- Invisible Drones
- Invisible Pirates
Not impossible
just highly unlikely

Invisible Pirates, yes. The rest, no.

Remember, the Shadow Pirate's cloaking devices don't start to work until you get the heat visor. How... convienient.
those pie-rates are so sporting!
Whaaaa?  I've seen them shift in and out of visibility before I've gotten the Thermal visor.

They don't stay completely invisible until you get it, by they DO cloak.

And I already got my 200% game a while ago.  After that, I haven't had any problems getting 100% of the scans.  It's now as easy as taking a sucker from Maggie Simpson... oh wait.
But their academic accomplishments don't even compete with Lamba Alpha Sheegoth!

Okay, that sucked.

Only if you sequence break. Normally, the only ones you'd find before you get the thermal visor don't cloak at all.
There is an uncloacked shadow pirate in the first room of the research center. I allways thought it to be one time because i just got the thermal visor after that one.

Shadow Pirates are still scanable even when they're invisible, I'm fairly sure.

Well, somewhat.  If you electrocute them while they're invisible, yes.  Otherwise, no.
