You have to be especially careful saying that with Zero Mission, since for nearly every path they "mean" for you to go, they also provide a way to bypass it. Clearly they "meant" for you to get items in varying order.

And don't give me guff about Chozo statues either. Those are hints for first-time players, not the developers saying "YOU MUST GO HERE NOW."
While it is obvious Zero Mission was built to allow alternate paths, there is still one distinct path that follows the statues that you have to take unless you go out of your way to work against it. While reffering to this as the path you are "meant" to take would be technically incorrect, I think the term "natural route" still fits nicely.
I'm not sure if this is any good or not, but I just got 40:38 with 32% on normal.  Definately room for a few more minutes of improvement, but I think I'm going to try a 9% run next.  One question about the 9% run though, do you have to skip varia or not?  I know the game gives you varia with you get your fully powered suit, but does that count as an extra percentage if you didn't have varia before?

My first time on the real game (since i finally bought it an a gbp a few days ago) was 1:37:22 ... oh the irony!  Then I used the same file and just barely got 100% in < 2 hours to get that ending: 1:58:59.

Is this AI exploit what I think it is? Because I foudn something that could be considered as an exploit indeed. Just keep shooting at them with your plasma beam, and they'll keep facing away and towards you alternatively, giving them no time to react, thus making them sitting ducks. Is this what you mean?

Would have been lower. But, some things bothered me..

I am not the BEST at bomb jumping or angle bomb jumping... So that kind of messed me up a bit... Also that VERY first energy tank after getting your FULL suit back annoyed me.. I spent 6 MINUTES on that!!!!!!! :(
