I feel that Fusion is a good game overall, but it doesn't feel like the older Metroids, which I think is why some of us have something against it. It was fun, but for a Metroid game doesn't really fit for me too much. (Thanks to our good friend Adam...) It did take me a while to get used to the fusion suit though, but I kinda like how they explained why it was there.
Like I said though, I think what really gets most of us about Fusion is the fact that it doesn't really feel like Metroid originally did. The whole linear part of the game is what does that for me.
The really good thing that Fusion excels in more than the rest of them in my opinion is how it was put together: The story was well done in the fact of how Samus loses her abiliities and why she has a new look. This can also explain why the enemies do so much more damage to her in Fusion than ANY other game since she's a whole lot weaker in this than the rest. I mean, she hasn't even recovered yet from the X and she's already out fighting. (Plus, there's less armor to protect her now since the outer layers have been removed.)
The bosses and their sheer difficulty compared to other Metroid bosses (Besides Echoes and that annoying Boost Guardian ) is what helps me like the game. Yeah, they are a big pain, but at least we can have a little bit of fear when we know they are next in line. (Can't really be said too much for some other ones, like Kraid or Flaahgra for exapmle) That's how the boss battles should be in my opinion.
The weapons are a bit strange, but the game itself is strange compared to Super. The diffusion missiles are pure genius I think, but the way items are collected overall in this one just doesn't work for me (I like it more like Echoes where it's apparent how each boss uses your abilities against you.)
It's all a matter of opinion on this site though, since I know that there are WAY to many approaches to how we feel about Fusion.

How do explain the Omega Metroid doing 98 damage with the Fusion suit but doing 100 damage with the original suit?
If you play with no Energy Tanks, he'll knock you down to 1 energy with the Fusion Suit; however, he'll kill you in one hit when you get the full suit back. Talk about lame scripting; they didn't even try to justify it.

Well, he actually does 200 damage regularly IIRC

well, DUH! he'll just do 1 damage if you only have 2 energy as well and,uhh ,does anyone know what happens if he hits you with only one energy? :goes to find out:

It's the same here o_0 I mean, the first boss makes himself a ball --> morph ball Serris goes hyper --> speed booster Yakuza jumps around in the air in his 2nd form --> space jump Nightmare screws around with gravity --> gravity suit see?
I don't like Fusion at all to be perfectly honest. Ignoring the terrible lack of sequence breaking (speed tricks don't always come under the same bracket), it - to me - just doesn't feel like a Metroid game. At all. There's just something about it that's lacking.
Zero Mission, while a lot easier, just felt more like Metroid should. The proof in my pudding is the fact that I STILL haven't 100%'d Fusion once, where as I've 100% ran Zero Mission a few times. I've finished Fusion TWICE since I bought it on release and I've finished Zero Mission around 20 times now.
Metroid Fusion would've been much better had it not been so linear... a better soundtrack wouldn't have hurt either. I gotta say, though, it has the best controls of any Metroid so far.
I liked SM's controls better...the limitations on the Wall jump and the missles/power bombs...and a little bit of the lack of the X-ray and Grapple...made me like SM better...but MF is still a good game and deserves credit where credit is due...(oh ya...and that the enemies take off way too much!!!)
