Crazy theory time:
What if the ship is Dark Samus's?
No, I'm not saying she survived the destruction of 313 and then Phaaze (though it never said Dark Samus Defeated--only Repulsed, and she was never seen after 313 blew up, so that could be it too...)...
Notice in the intro, with the pods. Dark Samus came out of one, but there were many others.
Now notice that deep within Phaaze, there were multiple Prime husks.
And each hunter was possessed at the same time, or so it seemed... so maybe it was a different DS for each one?
Phazon may be gone for good, but she might not...
Everyone at Gamefaqs and such (bit of that here, too) seems to think it's Sylux, but... the 100% endings have a major habit of showing (a) Dark Samus returning, and it'd be a cool way to extend the Retro 3D Metroid series without having to base every game around Phazon... or at least just to give Samus a new recurring antagonist besides Ridley.
