That may have to do with your screen filter. Just go to your options screen by pressing the z button on your gamecube controller. I have it on normal and I just finish Metroid Zero Mission today and never had an issue at all.

it has nothing to do with the screen filter. sounds to me like your gbp (or cube) may be defective, as this never happens to me.
