Alright either your rom is unheadered and it's a headered patch or your rom is headered and the patch is unheadered. To find out look at the size of your game file, if it is 3073k its headered and 3072k if unheadered.
open up the game file with smile. If your game file is headered go to "tools" -> "header" -> "remove"
If your game file is unheadered go to "tools" -> "header" -> "add"
After you follow one of those two steps try repatching.
