I'm red-green colourblind and I currently have no way of telling if an energy tank is full or empty and the differences between many areas in the game that use discrete visual effects to give little hints.
Oh, and apparently some of the space pirates are grey while others are red and they take more hits or something.
As for Energy Tanks being full or not, just refer to the pause menu and press R for Samus' status. Energy will be along the top. And time doesn't count while in the pause menu, so no time penalties either.
As for those Space Pirates, the toughies (the black ones) always appear in the same spot, and there isn't a whole lot of them, so I suppose you could memorize their locations.
I have the same problem, actually. I'm also red-green colorblind, and it's really hard to differentiate between full and empty at a quick glance. I refer to the pause menu when in doubt.
The black pirates are fairly easy to tell apart in that the red pirates freeze when you shoot them, and the black pirates won't.
The only other thing I can see you having having a problem with are missile doors (red), super missile doors (green) and locked doors (grey). The only way I can see for you to to tell them apart is to simply try to open it with a missile then a super missile, and if one of them works all is good, if not it's a locked door.
I always though people who were red-green colourblind could still differentiate between red/green and grey, though. Or are you just saying that the size of the screen makes it difficult to tell?
I had no idea so many people were red green color blind. Anyway, about the pirates: the red ones can be frozen and the black cant so just shoot them real quick like and you'll find out.

Actually, I've never mistaken any of those doors for one another. I have, however, tried to Super Missile yellow doors.

I think there's different degrees of it. I can differentiate between some colors with simply a glance, others I have to concentrate on for a bit. I can always tell the difference between two colors side-by-side, but if it's isolated I will mistake purple for blue or light green for light yellow.
