There was a very simple fix for the PAL and Trilogy releases: just remove the part in the scan for Metroid Prime itself about its having mechanical weapons.

I believe they also altered a couple of the Chozo Lore. The ones in-game aren't matching up with the ones listed in my very old strategy guide.

It having mechanical weapons and the Pirate's beam shielding was still a bit of a problem however.

I guess the way I came to interpret the original version of the lore was that Prime had found a way out of the Crater other than through the Artifact Temple, one the Pirates never discovered, which would also explain their fascination with trying to get in by collecting the 12 Artifacts like Samus does in the end. Knowing now that the leviathans find a suitable creature to guard the core after impacting each planet, it would make sense that Prime would want to return there afterward if it was somehow caught by the Pirates at one point if that "mission" is more or less imprinted upon whatever creature is chosen.

Or I could just be like everyone else and am simply flailing about looking for something that sounds reasonable when I know it's unlikely I'll find an answer that fits completely.

The problem with the PAL retcon is that it sorta destroys the build-up to the Metroid Prime fight.

to completely fix that issue, they would have needed to redesign the boss completely.

it sounds to me that the artifact fetch quest was added very late into development and it caused this problem since the impact crater probably had an entrance other than the artifact temple.
I'm not sure how late the artifact quest could have been added, seeing as a bunch of the lore suggests you have to find them. Of course, it's possible that Metroid Prime was designed even before the artifacts, and they didn't change it's design to make sense from a story perspective.

another possibility is that the artifacts had a different function and they would give you an item to defeat MP (Phazon Suit).

Yeah.  Then you notice that it's not ever selectable or usable so you forget about it completely until the final boss.

I remember trying for hours to activate the Phazon Beam after getting the suit. Jumping around in the Phazon mines, switching beams in the "orange phazon" in the impact crater.

I never actually got to see it until last year when Trilogy came out and I could actually beat Metroid Prime.
