I agree with Saber. Nightmare wasn't that hard, especially if you had the energy to spare. Just stay inside his arms and fire three fully charged Plasma Shots right at his gravity manipulator. If all three bolts hit him, you'll go straight to the face being blown off part...
But Yakazu was hard. His space jumping part at least...
Ah damn, forgot him. Yakuza is indeed the hardest boss. I always seem to have trouble with the guy, even when going for a 100% for some reason. Maybe I just suck. Badly.

Nightmare has my vote. All the second-half bosses made me want to tear my hair out the first time around, but Nightmare's the only one who still does sometimes.
nightmare has a steep learning curve, but another boss should probably win this award from a speed running perspective ... zazabi/giant plant. and don't talk to me about speed running on easy mode, young whippersnappers! in my day, we had to reset every time zazabi jumped one too many times! uphill! both ways!

I think I agree. It's certainly what shot my nerves the most. However, a very high percentage of my nightmares are of being chased, so perhaps I'm just oversensitive.
I also had a horrible time with the actual SA-X fight at the end at first due to my inability to remember about the charge beam. Seems like every time I get stuck on a boss the answer is use charge beam, stupid. (Except for ZM Kraid, in which it was don't hold down the jump button, stupid. I can't seem to break myself of that habit.) Once I was reminded, of course, it wasn't difficult to see the pattern.
I'm goin' with nightmare, if you're going for speed. Yakuza and Zazabi are pretty whack in similar ways, though, except yak also had a difficult psycho-stage. Although it is hard to dodge so much, if you have your beam charged almost constantly, he shouldn't be able to hit you more than once. Nightmare at least always hits me in his second phase once and finishes me off in its second (mostly because I hit jump like a few frames before I'm allowed to jump again). I guess it might be easier to send it up and take out its ball before it gets low enough to drop on me, but I wanna beat it fast!
BTW, this is a 1% run I'm working on. Looking pretty promising. I think I'm destined to break an hour this run after I can get past nightmare.
Nightmare was the hardest for me the first time through when he killed me 15 times with 8 life tanks, but now I can kill him almost everytime in my 1% runs. I would have to say ridley is the hardest boss for me now because he is random and randomness sucks.

I'm gonna have to agree with Yakuza / SA-X. I could not consistently beat Yakuza with eight energy tanks, and when I did, I'd get owned by SA-X immediately after. It got to where I'd put a savestate right after beating Yakuza and just try and get past SA-X for like an hour at a time, and not able to do it. Probably didn't help that I was using a GamePad Pro USB... (those controllers are the devil. Sure, they only cost $10, but you get what you pay for. Try pushing right in Zelda or some other top-down game, and you end up going up because it just can't be calibrated correctly.)

I have that problem too... it's annoying as hell when I try to do a crystal flash in SM and I'm trying to hold down, and I roll all over the place. Those controllers are teh sucks
