This is probably the worst game for bosses in the whole Metroid series, seriously, stick Kraid in one of these 3D games, revive Ridley again, and add Phantoon too while you're at it and viola! You've got a game with great bosses. (Depending on what is done to every boss besides Ridley, it is hard to screw that fight up.)

Anyway, Quady gets my vote, if for nothing else than his size and detachable head.
I'd have to go with Quadraxis. ^^
This is a tough one, since I think that Echoes has the best bosses in the prime series.  I'm going to have to say quadraxis.  The idea of the whole battle is awesome, especially the last stage where you use bombs in his eye-sockets.  I do LOVE the dark samus fights, especially the music.

On the Death Scene of Quadraxis, you use that jet pack looking thing on your back, why don't you use it anywhere else, to glide or something you know?

why would it be? Because it still does it when you have Varia, so im thinking its not gravity boost.

That means nothing, you're supposed to have Gravity Boost at that point so as far as that cutscene is concerned you have it.

Well, in the cut scene and the Official guide, it says that it works only underwater. Wouldn't be awesome of instead of floating down, you screw attack away?

that's a problem with many cutscenes in mp2.

I agree.  It's as if they don't realize that there are people like us out there who pay very close attention to these things and will notice any inconsistencies.  In fact, there are some nerds who are so concerned with these matters that they actually spend time in forums discussing them to no end. 

Seriously though, I think they did just get a little carried away with that cut-scene.  Samus does not have a little jet pack and if she did it would come in far more handy in places other than doing a spin jump AFTER killing a huge boss.

that's true. for an example, the jetpack would make SJ and SA useless and would be a SW-finding machine.
You know I just thought of something.  Could that little jet pack be the sound we hear we when do a space jump?  In the cut scene, a space jump IS what she's doing when the jet burst fires.  The only thing that doesn't make sense about it is that they are space jump BOOTS, not some peripheral on her back.  Something to think about. 
She used it at the begining of Prime also.
I want to know why they made Samus spin when she's using a space jump.  It seems a bit weird, considering you're still looking straight ahead (or up or down), not updownbackupdownbackupdownbackupdown.
The Prime series bosses never stood out to me. I don't know what it is about them, but none are particularly fun. Maybe it just has to do with the fact that they're adventure based shooters, instead of shooting based shooters.
It never ceases to amaze me how differently we think about the same things. For me, the Boost Gaurdian Dark Samus 2, and Quadraxis are really cool fights. Especially part 2 of Quad - that detachable head/socket idea is brilliant.

I don't know if the spider ball ring puzzle in the Fortress is actually a boss fight but I find this to be (overall) very challanging and well done. I think my hands sweat.

In reference to MP - I happen to equate Chykka to Flaahgra: both are weird.

boss fights aren't the first thing that come to mind when i think about the prime series, but it's certainly got some good ones, like omega pirate and metroid prime.

You know, months ago I was meaning to respond to "why is MP2 such a bad game"... since we talked about some of this but my opportunity passed. In some respects, MP2 is my favorite of the series.

I will say that for MP and MP2, Omega and Boost are the 2 fights to beat. I never could master that 3 power bomb trick but I still manage to kill Omega on Hard Mode. And I can't maneuver Samus to keep Boosty in a puddle for 30 seconds.

Of all the "places to go (and things to do) in both games, I find the snow world in MP to be the crowning acheivement followed by the Fortress. The music of the Drifts is outstanding. I don't have the same mount of play time with MP3 but the Pirate Homeworld was well done - especially when Samus is responsible for the 12 troopers. The relentless fighting is great.

EDIT: Oh snap. Sorry for that. Trying to stay awake a little longer and didn't notice the topic warning until after I posted.
I don't think this game had great bosses, but Quadraxis was a pretty epic battle. Seems like the entire Retro Studios team didn't really kick into full gear until Sanctuary Fortress... or perhaps Torvis Bog.

well, i'd say that the bosses are better than the 3-4 bosses from mp1 and all the "shoot until it dies" bosses from mp3.
