When you are in sector 6 and are supposed to kill the BOX II does the Sa-X actually persue you; like if you just stood in a room for a while would it come through the door?

Nope. You don't meet SA-X for a while longer.
The reason Adam says the SA-X is nearby is because he wants you to run away fast before you accidently discover the secret Metroid lab, which you do.

That makes me hate Adam even more ya know. Although i does seem rather logic for him to say that, but damn odd that a computer has that much intellect to say something like that.

pkman_2005 Adam is Samus's  CO(or was) which mean Comanding officer. His brain/memory/mind was downloaded into a computer. Sorry dude >.>;;

Yes.  Ordinarily this phenomenon might be considered irony, but like the rest of Fusion it's boneheaded enough to foil attempts at remotely intelligent conversation.
