When you are in sector 6 and are supposed to kill the BOX II does the Sa-X actually persue you; like if you just stood in a room for a while would it come through the door?

The reason Adam says the SA-X is nearby is because he wants you to run away fast before you accidently discover the secret Metroid lab, which you do.
That makes me hate Adam even more ya know. Although i does seem rather logic for him to say that, but damn odd that a computer has that much intellect to say something like that.

Yes.  Ordinarily this phenomenon might be considered irony, but like the rest of Fusion it's boneheaded enough to foil attempts at remotely intelligent conversation.
Replace "Fusion" with...another name...and I'd completely agree.
