I'll have to say Fusion, although Echoes had a pretty good one too. The other games had hardly any story line at all, which is one of the reasons they are good games. It's weird because usually, I need a good storyline to enjoy a game, but with Metroid, it just feels right not knowing much about what you're doing. Fusion was pretty much based off of storyline, and that's why it wasn't as good as the other titles. The "great" storyline sort of forces you into linearity, which isn't really a good thing.

But really, I don't pay a whole lot of attention to the storylines in Metroid games.  Kind of pointless, if you ask me.
Metroid. The best story in a Metroid game is a non-existant one.

Wow, I changed mine to SubSilver, just to see if I liked it, and after using SmartDark for so long, the forums just seem really bare and unusual. I think I'll go back to SmartDark...

I have always found light letters on black to be much easier on the eyes, especially with my radiatio-emitting moniter and contacts. 

And yes, Fusion's was great.  Even though it was part of what made Fusion less like typical Metroids, they managed to weave the gradually increasing intensity of the story together with the gradually increasing intensity of the game and the gameplay. 

Am I the only one who got sufficiently "into" the setting of the game that the SA-X inspired, like, actual fear?

Are you kidding?  The SA-X scared the KRAID out of me.  That, more than anything, is what hindered my progress in the game the first time I played it.  Lots of the bosses drove me up the wall, but the SA-X encounters were the hardest by far because I was fighting my fear the whole time.  Gotta give Nintendo credit for realizing that unlike most of their hero characters, Samus looks scary.  The armour, the overpowered weapons, the visor that completely hides her eyes -- she's a truly intimidating enemy.

(Even Samus's crudest sprites give that effect.  Try out Mega Man vs. Metroid to see what it's like fighting NES Samus as a boss....)

For this and other reasons, Fusion gets my vote.  Prime is a strong second -- its sheer volume of text tops even Fusion, but Fusion's story is more complex and involving.  I think it's telling that even the bashers usually like the storyline, they just think it wasn't executed right.

By the way, I'm not dissing the first three Metroids on plot.  They had exactly the right amount for the kind of games they were.  Back then, you told the story in the manual or an intro sequence, leaving the game itself for pretty much uninterrupted blowing stuff up.  Fusion or Prime is a fuller experience, but there's something deeply satisfying about kicking back with NES Metroid or Return of Samus and just trashing the bad guys.
