Not sure if anyone will care to offer any odd errors they were able to cause in SM using SMILE, but I was recently fooling around with the boss limitations. For anyone who wants to know, Phantoon will not respond well to larger rooms. If you make the room two screens tall, there'll actually be two "copies" of him, one on the lower screen that sort of follows your movements, and then another on the top screen that does the same. The blue fires will only appear on the top screen though, then they'll drop down to the bottom one if there's nothing stopping them. It's quite an odd side effect of Phantoon's AI.

Also, Crocomire is quite silly when you make his room 2 screens tall instead of the normal one screen and then try to jump:

Every Bit Counts
cool. Not really amusing, but if you edit mini-Kraid's or Kraids room (with some exceptions for both of them), it will crash!
I'm pretty sure that only happened because of enemy/plm-related edits you made to other rooms perhaps a bit earlier on in the rom (from when you described the problem in another thread). Or it could've been SMILE randomly throwing up. It does that sometimes. I've had two instances of it destroying rooms for seemingly no reason - one was with the Gravity suit room and the other with a room - I don't remember exactly which - in Crateria I believe. By destroyed I mean the room just became a garbled mess in the editor right after I saved. Both times I had recent backups though. They're good to have. But anyway, I've never had an issue editting those two rooms you mentioned. I've definitely editted the miniKraid room extensively. Kraid's room mostly just the doors, although other hacks have editted the tiles in the room a bit.

Heh, I noticed the Phantoon glitch in Golden Dawn. You might want to change the scroll block back to blue and just put his door on the side of the room. Shame he gets 'copies', though, I was thinking about putting in some crazy fight featuring a round room.
Eh it isnt really too bad in GD since its just that he moves a bit awkwardly at a few points and a tiny bit of the top of his 2nd appearance's 'head' can be seen at the bottom of the screen when he performs certain actions. Anyway, there's no way I could alter the design so you enter his room from the side in GD, it'd compromise the symmetry of the map design too much. Believe me, I was fighting with his room to allow for that floordoor. I felt the tiny bit of glitchiness that you may notice during the fight was more than an adequate trade-off.
Embarrasing Fact: Power suit made by lowest bidder
It happens because those bosses graphics are done via backgrounds instead of sprites. Phantoon is Layer 3, which means no FX1 is really possible in his room. Mother Brain, Kraid, Draygon, and Crocomire use Layer 2 (I think. I don't remember for sure...). Hence their rooms have no background layer.
Ridley is the only major boss that does sprites only. Excluding his one fly-by during Ceres.

I know for a fact that kraid is layer 2. I accidently pressed the key in snes9x that makes background 2 go away, and kraid disappeared. Also, fx1 are possible with Phantoon, they just act weirdly. (the water in gravy became opaque instead of its normal transparency for example)
