After completing 3 games, the best I can do so far is 91% (I can't get 9 items). I can see some items and just have blue dots on the maps for others and I am truly puzzled on how to get them. For the first play through, I didn't know what to expect and the 2nd ending arrived abruptly and so I ended up with an abysmal 58%.

For you guys that did 100%, I have to say well done - especially if you did it all on your own. I think that Ninja did a good job with being clever on hiding many items.

After the 1st game, I looked at one clip in theater mode and quickly ended it as I was afraid of seeing something I didn't want to see as I like to figure it out on my own. After I get 100% then I'll start looking at some clips.
Note: Sector 2 was the only area that I got 100% of pick-ups.

My understanding is that after you get the second ending, every item gets a blue dot. You also get sector percentages on the map a la Fusion (which admittedly was more useful there, since half the rooms weren't on the map at all).

I got 100% almost without help. I have to confess the item in the ship room defeated me; in a moment of weakness I checked the help thread here. Wouldn't have needed it if not for that BS invisible wall, of course. And I did get the item under the broken glass tube in Sector 3, but for the life of me, I can't figure out how. I returned to the room after exploring elsewhere and that morph ball hole was just open.

I currently have 95% and I'm stuck on one in the BWRC (outside the map on the 2 story Box before MB's final room)
And 4 in the Main sector, 2 at the very start of the map and 2 as close to the hidden boss as possible (since the elevator is closed)

I'm going to try to do these all on my own, so if someone knows exactly how to get the ones I'm stuck on, be kind and spoiler them.

So far the only bit of help I've needed on this game was the avalanche, and I intend to rack my brain keeping it that way.

You get dots for every item after the first ending, actually.
Yes -- I do see dots after ending #1 -- what I meant to say was that in addition to dots, there are several items that are visible... getting to them is another story.

One of the more challenging items to get was
while sliding down a slope, you had to super missile a door overhead - while moving

I hated that one. It took me forever to get the charge, lock, and fire at the right time.

Also, I made it into 100% now woot.
The only one I remember having issues with was that one behind the four panels of glass in the Bioweapon area. You know, that one a lot of us ran into issues with because of how easy it actually is in the end?

Super Secret Area - Dead Ahead!
Most of the last items I found were all items in earlier parts of the game, and they pretty much all required shinesparks to get.  Find the dot on the map, and go into first person view.  Look around for openings, and when you see one, find where to get your run-up.  Spark away.

Mazerski: you do realize you don't actually have to collect 100% BEFORE the second ending, right? You don't have to start another game to get them all. Maybe I'm misinterpreting you.

Also, I thought the theatre mode just had the cutscenes you see throughout the game. They don't have hints or tutorials or anything, do they?

They have tips for bosses.

Many people didn't know you could OverBlast the cooling bars on the BOX-Loader, but it's shown in the theater mode
JaggerG -- Yes -- after completing the game I thought a Hard Mode option would appear. It didn't and so I Googled what the condition was for the Hard Mode option - and it is 100%. But that isn't why I want 100% - I want to find them all on my own (just because they are out there).

I looked at one scene in theater mode and it gave away something about a boss - so I ended it. I don't know if any of those scenes give clues on item collecting. Late last night I was able to collect 2 of the 9 that I can't get. As Quietus points out - I did have to shinespark to get them.

In case you have one in THAT spot... there is an upgrade AFTER you beat the hidden boss.

If it's the one I'm thinking of, I think it can be obtained either early on or right before the very end, but not in the normal "final round-up." I noticed that as I did Hard Mode. Probably still best to get at the end of a speedrun though.
Update -- I finally made 100%. I was stuck on the final item in Sector 3 (in the vicinity of the 2 vertical chases)... it was easy but due to the heat in the air, I thought I was seeing something that wasn't there so I wasted time looking all over the place for a way to it. Now I can try Hard Mode. I hope I don't die as many times as on my very first play (especially from that shellfish thing that Samus had to protect Anthony from).

Is that because the attacks are one shot kills? or because we probably relied on that 1 HP too much?
My first play at hard mode and currently in the Exam Center fighting the Zebesians - and have died at least a dozen times. Dummy me -- I simply assumed the same pickups would be available with more difficult fights instead I see 0 pickups and difficult fights. Hopefully I'll start seeing some pickups soon.

One shot kills? Not yet but it doesn't take much to lose 99 and probably the most frustrating thing about this game is the overall difficulty in finding the time/ability to perform concentration without dying in the process.
LOL, you get no Pick-ups at all in Hard Mode.

The Zebesians are nothing. Teenage Ridley is a pain because you have to be near-perfect or you run out of missiles. The Rhedogian (Seeker boss) will kill you in two hits. Most of Ridley's attacks are instant-kill. Mastery of sensemove is essential to beating hard mode.

I'm pretty sure Teen Ridley is just a Timed thing.

I've never been able to kill him and Anthony always knocks him off me.

Anthony knocks him off when his health gets low. Besides, if you run out of missiles you can't stop him from killing you since there's no way to dodge. Two hits and you're dead on hard mode. One time his tail stab missed me somehow, but I think it was a random screwup.
Moving your wii remote quickly will let you dodge, even against Teen Ridley. That was no screw up. You can actually dodge them.
