The missle tank in the first big room in maridia (the one that requires you to shinespark vertically, and the only item I'm aware of that requires a shinespark to get.)it took me forever just to realize just how you were supposed to get it, and even longer to figure out how to get the speed required to do it.
There's at least one other that requires breaking through speed blocks to get to, in Crateria, near the Morph Ball and/or off the Old Tourian escape shaft. I don't remember whether both long shafts to shinespark up have speed blocks at the top or only one.
Either the Maridia Main Street one with the old method, the regular Missile before the Gold Chozo, or the Super before the Wrecked Ship while getting the door to the right of it to open with a Super. Nate knows what I'm talking about.
For special games, then PB66 which I've still never gotten.

Hmm, I must say ive never had a problem with it, once i saw the speed blocks and the fact that they are tiled virtically the only possible way would be to go straight up.
if i remember correctly theres a little plant and u step just to the right of it as you shinespark, the hit rate would be about 80-90%... for me anyway.
If you do it while on the same block as a plant, you get up to the missile. It was kind of a giveaway. But most people are probably talking about figuring out how to store a spark for it and actually keep the spark charge long enough to position correctly.
As for the most annoying item, my first time through it was the Maridia Main Street missile tank. I had a LOT of trouble lining up that spark. In non-secret world NBMB it's PB66. And in a 100% speedrun, I'd assume it's the x-ray scope, because you must go about thirty seconds out of your way for a single item you will never use.
